AE 86 manual ECU?

My fren bought a toyota se with a AE 86 conversion (auto) at 2003.Recently he changed the g/box to manual without changing the ECU,will this get him into any problem? eg. fuel consumption,g/box reliablity...?

MAP or AFM? i have one unit MAP ECU with wiring (no speed cut)
